From the adverb/adjective magán (“separate[ly]”) + -os (adjective-forming suffix), from the lexicalization of maga (“oneself”) + -n (case suffix). Doublet of magános.

Strictly in the physical sense, the term magános was preferable, but it is now considered literary and has become less common, so the present magányos has mostly taken over its meaning (along with the psychological sense, the primary meaning of the latter).
